Having won their opening game, Carlos Queiroz's side were looking to get six points from six in their match in the Levante region in the east of Spain.
After a somewhat dull hour, the old fashioned, compact El Madrigal stadium was cheered up by a wonderful goal from former Barcelona striker Sonny Anderson.
The Brazilian, who had only just come on as a substitute, ran onto a lofted throughball before unleashing a fantastic left-footed volley over Casillas into the Real net.
Just as it seemed that Villareal, who finished in lowly 15th last season, would claim an unlikely win, Beckham sent over a perfect right-wing corner which Real debutant Antonio Núñez, another substitute, headed home.
After the match, Beckham said that he had felt a slight pull in his groin but he still felt confident about lining up for England this Saturday.
"We'll have to see what it's like on Wednesday [today] but I don't think it's going to be a problem," said the England captain.
"Hopefully, it should clear up by Saturday so fingers crossed it'll be all right."
David Beckham has now joined the England squad, flying from Madrid to Manchester in a private jet.
